That doesn't surprise me at all: how far a peak is from a higher one, and how steep its rocks are, should have nothing to do with its prominence or elevation. I believe 1' is what is being used for the cutoff being used for soft ranked peaks with LiDAR, at least on LoJ since peaks are being analyzed individually.
The soft rank margin should be greater for sites where peaks are analyzed automatically rather than individually. For whatever reason, it seems that peaks being analyzed automatically come up with lower values than those being analyzed individually.

That's because peak-finding algorithms have only ground points to work with in 3DEP DEMs. The reality is there are a lot of features (rocks, boulders, talus, pinnacles, cairns, buildings, towers, animals, people, etc.) available in the raw tiles that get skipped (some correctly skipped, some not) by ground-point classification algorithms. Careful raw tile analysis by a human is the best bet for accuracy.
